The greatest caulk for the seams around the cap is a caulk called Proflex. It is great and can be used right on top of the old stuff as long as it is clean and dry. On top of the cap where the rubber roof meets the cap use a product called Dicor lap sealant. Both products are available at all R. V. parts stores.
I had all my roof seams recaulked last summer with Dicor. Took about 3 tubes if I remember right. Keep the receipt with your paperwork, just in case there is a problem with your roof. Proof of preventive maintenance may save your wallet.
Since we have a platinum color BC, I asked the dealer what we should use to recaulk, as our caulk is a light grey color. He gave me a tube of dicor lap sealant. He said this is all they use for caulking. In our case the dicor was light grey color.
